She's pretty much done that before though by going to MS -only- in some years. (Practically the only show she was on regularly from 2009-2011 was MUSIC STATION) Is it so different that she's now doing FNS/HEY!HEY!HEY! instead?
I think there's more to it than meets the eye.
As for why she's not at MSSL, who knows. She used to show up at Best Artist rather often and she wasn't there this year. So was she banned? She missed FNS the last few years and now she's back to being there after not showing up since SEASONS + Days. Was she banned from 2009-2011?

However, like I said before, Music Station is the biggest music program in Japan. There is absolutely no reason for her to not attend MSSL, one of the biggest and most popular year end Music shows, besides Kohaku. Best Artist, FNS, yes, they are popular, but MSSL is one of the most popular, because of their very large array of artists coming on. Also, like you said, in 2011 Music Station was the only music program she appeared on before the incident. That's the telltale sign something happened, and something's wrong.
The biggest proof that she has been banned, like I said before, was the flowers at the tour ending. Those flowers are always sent, there is absolutely no mistaking not to be sent. If there are no flowers from a particular party that were there before, then it's almost 100% safe to say that the relationship between the two parties are very bad. Those flowers symbolize the wellwishes and congratulations of the entire Music Station team, and in Japan it's a representation of good relationship. And the flowers were there during CDL 2009 - 2010 for sure. I took the picture myself.
And Tamori and his team is infamous for blacklisting people from the program. You may remember for the longest time that there were no other boy bands allowed on Music Station except for Johnny's.
